Transit ridership is declining in most cities throughout America. Public transportation needs to be improved in order for cities to handle urban growth, reduce carbon footprint, and increase mobility across income groups. In order to determine what causes changes in transit ridership, I performed a descriptive analysis of five metro areas in the United States. I studied changes in transit ridership in Dallas, Denver, Minneapolis, Phoenix, and Seattle from 2013 through 2017 to determine where public transportation works and where it does not work. I used employment, commute, and demographic data to determine what affects transit ridership. Each metro area was studied as a separate case because the selected cities are difficult to compare directly. The Seattle metro area was the only metro to increase transit ridership throughout the period of the study. The Minneapolis metro area experienced a slight decline in transit ridership, while Phoenix and Denver declined significantly. The Dallas metro area declined most of the five cities studied. The denser metro areas fared much better than the less dense areas. In order to increase transit ridership cities should increase the density of their city and avoid sprawl. Certain factors led to declines in ridership in certain metro areas but not all. For example, gentrification contributed to ridership decline in Denver and Minneapolis, but Seattle gentrified and increased ridership. Dallas and Phoenix experienced low-levels of gentrification but experienced declining ridership. Therefore, organizations such as the American Public Transportation Association (APTA) who attempt to find the single factor causing the decline in transit ridership, or the one factor that will increase ridership are misguided. Above all, this thesis shows that there is no single factor causing the ridership decline in each metro area, and it is wise to study each metro area as a separate case.

Predicting the binding sites of proteins has historically relied on the determination of protein structural data. However, the ability to utilize binding data obtained from a simple assay and computationally make the same predictions using only sequence information would be more efficient, both in time and resources. The purpose of this study was to evaluate the effectiveness of an algorithm developed to predict regions of high-binding on proteins as it applies to determining the regions of interaction between binding partners. This approach was applied to tumor necrosis factor alpha (TNFα), its receptor TNFR2, programmed cell death protein-1 (PD-1), and one of its ligand PD-L1. The algorithms applied accurately predicted the binding region between TNFα and TNFR2 in which the interacting residues are sequential on TNFα, however failed to predict discontinuous regions of binding as accurately. The interface of PD-1 and PD-L1 contained continuous residues interacting with each other, however this region was predicted to bind weaker than the regions on the external portions of the molecules. Limitations of this approach include use of a linear search window (resulting in inability to predict discontinuous binding residues), and the use of proteins with unnaturally exposed regions, in the case of PD-1 and PD-L1 (resulting in observed interactions which would not occur normally). However, this method was overall very effective in utilizing the available information to make accurate predictions. The use of the microarray to obtain binding information and a computer algorithm to analyze is a versatile tool capable of being adapted to refine accuracy.

A numerical study of wave-induced momentum transport across the tropopause in the presence of a stably stratified thin inversion layer is presented and discussed. This layer consists of a sharp increase in static stability within the tropopause. The wave propagation is modeled by numerically solving the Taylor-Goldstein equation, which governs the dynamics of internal waves in stably stratified shear flows. The waves are forced by a flow over a bell shaped mountain placed at the lower boundary of the domain. A perfectly radiating condition based on the group velocity of mountain waves is imposed at the top to avoid artificial wave reflection. A validation for the numerical method through comparisons with the corresponding analytical solutions will be provided. Then, the method is applied to more realistic profiles of the stability to study the impact of these profiles on wave propagation through the tropopause.

During cyclic voltammetry experiments, the iron porphyrin showed an on-set of ‘catalytic current’ at an earlier potential than the cobalt porphyrin’s in organic solutions gassed with carbon dioxide. The cobalt porphyrin yielded larger catalytic currents, but at the same potential as the electrode. This difference, along with the significant changes in the porphyrin’s electronic, optical and redox properties, showed that its capabilities for carbon dioxide reduction can be controlled by metal ions, allotting it unique opportunities for applications in solar fuels catalysis and photochemical reactions.

ABSTRACT Peptide microarrays may prove to be a powerful tool for proteomics research and clinical diagnosis applications. Fodor et al. and Maurer et al. have shown proof-of-concept methods of light- and electrochemically-directed peptide microarray fabrication on glass and semiconductor microchips respectively. In this work, peptide microarray fabrication based on the abovementioned techniques were optimized. In addition, MALDI mass spectrometry based peptide synthesis characterization on semiconductor microchips was developed and novel applications of a CombiMatrix (CBMX) platform for electrochemically controlled synthesis were explored. We have investigated performance of 2-(2-nitrophenyl)propoxycarbonyl (NPPOC) derivatives as photo-labile protecting group. Specifically, influence of substituents on 4 and 5 positions of phenyl ring of NPPOC group on the rate of photolysis and the yield of the amine was investigated. The results indicated that substituents capable of forming a π-network with the nitro group enhanced the rate of photolysis and yield. Once such properly substituted NPPOC groups were used, the rate of photolysis/yield depended on the nature of protected amino group indicating that a different chemical step during the photo-cleavage process became the rate limiting step. We also focused on electrochemically-directed parallel synthesis of high-density peptide microarrays using the CBMX technology referred to above which uses electrochemically generated acids to perform patterned chemistry. Several issues related to peptide synthesis on the CBMX platform were studied and optimized, with emphasis placed on the reactions of electro-generated acids during the deprotection step of peptide synthesis. We have developed a MALDI mass spectrometry based method to determine the chemical composition of microarray synthesis, directly on the feature. This method utilizes non-diffusional chemical cleavage from the surface, thereby making the chemical characterization of high-density microarray features simple, accurate, and amenable to high-throughput. CBMX Corp. has developed a microarray reader which is based on electro-chemical detection of redox chemical species. Several parameters of the instrument were studied and optimized and novel redox applications of peptide microarrays on CBMX platform were also investigated using the instrument. These include (i) a search of metal binding catalytic peptides to reduce overpotential associated with water oxidation reaction and (ii) an immobilization of peptide microarrays using electro-polymerized polypyrrole.

Traditional Reinforcement Learning (RL) assumes to learn policies with respect to reward available from the environment but sometimes learning in a complex domain requires wisdom which comes from a wide range of experience. In behavior based robotics, it is observed that a complex behavior can be described by a combination of simpler behaviors. It is tempting to apply similar idea such that simpler behaviors can be combined in a meaningful way to tailor the complex combination. Such an approach would enable faster learning and modular design of behaviors. Complex behaviors can be combined with other behaviors to create even more advanced behaviors resulting in a rich set of possibilities. Similar to RL, combined behavior can keep evolving by interacting with the environment. The requirement of this method is to specify a reasonable set of simple behaviors. In this research, I present an algorithm that aims at combining behavior such that the resulting behavior has characteristics of each individual behavior. This approach has been inspired by behavior based robotics, such as the subsumption architecture and motor schema-based design. The combination algorithm outputs n weights to combine behaviors linearly. The weights are state dependent and change dynamically at every step in an episode. This idea is tested on discrete and continuous environments like OpenAI’s “Lunar Lander” and “Biped Walker”. Results are compared with related domains like Multi-objective RL, Hierarchical RL, Transfer learning, and basic RL. It is observed that the combination of behaviors is a novel way of learning which helps the agent achieve required characteristics. A combination is learned for a given state and so the agent is able to learn faster in an efficient manner compared to other similar approaches. Agent beautifully demonstrates characteristics of multiple behaviors which helps the agent to learn and adapt to the environment. Future directions are also suggested as possible extensions to this research.

This dissertation consists of three chapters that investigate the rapid adoption and complex implementation of city commitments to transition to 100% renewable energy (100RE). The first paper uses a two-stage, mixed methods approach to examine 100RE commitments across the US, combining a multivariate regression of demographic, institutional, and policy factors in adoption and six interview-based state case studies to discuss implementation. Adoption of this non-binding commitment progressed rapidly for city councils around the US. Results show that many cities passed 100RE commitments with no implementation plan and minimal understanding of implementation challenges. This analysis highlights that many cities will need new institutions and administrative capacities for successful implementation of these ambitious new policies. While many cities abandoned the commitment soon after adoption, collaboration allowed cities in a few states to break through and pursue implementation, examined further in the next two studies. The second paper is a qualitative case study examining policymaking for the Utah Community Renewable Energy Act. Process tracing methods are used to identify causal factors in enacting this legislation at the state level and complementary resolutions at the local level. This Act was passed through the leadership and financial backing of major cities and committed the investor-owned utility to fulfill any city 100RE resolutions passed through 2019. Finally, the third paper is a mixed-methods, descriptive case study of the benefits of Community Choice Aggregation (CCA) in California, which many cities are using to fulfill their 100RE commitments. Cities have adopted CCAs to increase their local voice in the energy process, while fulfilling climate and energy goals. Overall, this research shows that change in the investor-owned utility electricity system is in fact possible from the city scale, though many cities will need institutional innovation to implement these policies and achieve the change they desire. While cities with greater resources are better positioned to make an impact, smaller cities can collaborate to similarly influence the energy system. Communities are interested in lowering energy costs for customers where possible, but the central motivations in these cases were the pursuit of sustainability and increasing local voice in energy decision-making.

Computational models have long been used to describe and predict the outcome of complex immunological processes. The dissertation work described here centers on the construction of multiscale computational immunology models that derives biological insights at the population, systems, and atomistic levels. First, SARS-CoV-2 mortality is investigated through the lens of the predicted robustness of CD8+ T cell responses in 23 different populations. The robustness of CD8+ T cell responses in a given population was modeled by predicting the efficiency of endemic MHC-I protein variants to present peptides derived from SARS-CoV-2 proteins to circulating T cells. To accomplish this task, an algorithm, called EnsembleMHC, was developed to predict viral peptides with a high probability of being recognized by CD T cells. It was discovered that there was significant variation in the efficiency of different MHC-I protein variants to present SARS-CoV-2 derived peptides, and countries enriched with variants with high presentation efficiency had significantly lower mortality rates. Second, a biophysics-based MHC-I peptide prediction algorithm was developed. The MHC-I protein is the most polymorphic protein in the human genome with polymorphisms in the peptide binding causing striking changes in the amino acid compositions, or binding motifs, of peptide species capable of stable binding. A deep learning model, coined HLA-Inception, was trained to predict peptide binding using only biophysical properties, namely electrostatic potential. HLA-Inception was shown to be extremely accurate and efficient at predicting peptide binding motifs and was used to determine the peptide binding motifs of 5,821 MHC-I protein variants. Finally, the impact of stalk glycosylations on NL63 protein dynamics was investigated. Previous data has shown that coronavirus crown glycans play an important role in immune evasion and receptor binding, however, little is known about the role of the stalk glycans. Through the integration of computational biology, experimental data, and physics-based simulations, the stalk glycans were shown to heavily influence the bending angle of spike protein, with a particular emphasis on the glycan at position 1242. Further investigation revealed that removal of the N1242 glycan significantly reduced infectivity, highlighting a new potential therapeutic target. Overall, these investigations and associated innovations in integrative modeling.

This work presents a thorough analysis of reconstruction of global wave fields (governed by the inhomogeneous wave equation and the Maxwell vector wave equation) from sensor time series data of the wave field. Three major problems are considered. First, an analysis of circumstances under which wave fields can be fully reconstructed from a network of fixed-location sensors is presented. It is proven that, in many cases, wave fields can be fully reconstructed from a single sensor, but that such reconstructions can be sensitive to small perturbations in sensor placement. Generally, multiple sensors are necessary. The next problem considered is how to obtain a global approximation of an electromagnetic wave field in the presence of an amplifying noisy current density from sensor time series data. This type of noise, described in terms of a cylindrical Wiener process, creates a nonequilibrium system, derived from Maxwell’s equations, where variance increases with time. In this noisy system, longer observation times do not generally provide more accurate estimates of the field coefficients. The mean squared error of the estimates can be decomposed into a sum of the squared bias and the variance. As the observation time $\tau$ increases, the bias decreases as $\mathcal{O}(1/\tau)$ but the variance increases as $\mathcal{O}(\tau)$. The contrasting time scales imply the existence of an ``optimal'' observing time (the bias-variance tradeoff). An iterative algorithm is developed to construct global approximations of the electric field using the optimal observing times. Lastly, the effect of sensor acceleration is considered. When the sensor location is fixed, measurements of wave fields composed of plane waves are almost periodic and so can be written in terms of a standard Fourier basis. When the sensor is accelerating, the resulting time series is no longer almost periodic. This phenomenon is related to the Doppler effect, where a time transformation must be performed to obtain the frequency and amplitude information from the time series data. To obtain frequency and amplitude information from accelerating sensor time series data in a general inhomogeneous medium, a randomized algorithm is presented. The algorithm is analyzed and example wave fields are reconstructed.

With rapid advances in technology development and public adoption, it is crucial to understand how these services will shape the future of travel depending on the extent to which people will use these services; impact the transportation and infrastructure systems such as changes in the use of transit and active modes of travel; and influence how technology developers create and update these transportation technologies to better serve people’s mobility needs. This dissertation explores how two major emerging services, namely ridehailing services and autonomous vehicles (AVs), will be used in the future when they are widely available and vastly used, and how they may impact the transportation infrastructure and societal travel patterns. The four proposed chapters use comprehensive quantitative and qualitative methods to explore the status of these technologies from theory, through robust modeling frameworks, to practice, by investigating the recent AV pilot deployments in real-world settings. In the second chapter, it was found that increased frequency of ridehailing use is significantly associated with a decrease in bus usage, suggesting that ridehailing functions more as a substitute for buses than as a complement and implying that transit agencies should explore ways to incorporate ridehailing services in their plans to enhance transit usage. Next, the third chapter showed that interest in using AVs for running errands had a positive and significant effect on AV ownership intent, even after accounting for a host of variables. The fourth chapter depicted how ridehailing experiences have a considerable effect on the willingness to ride AV-based services in both private and shared modes, suggesting that experience is crucial for future adoption of these services. Then, two recent real-world AV experiences are explored in the fifth chapter. Lessons learned from these experiments reinforced the importance of first-hand experiences in promoting AV awareness and trustworthiness, potentially leading to greater degrees of adoption. Finally, the results and discussions presented in this dissertation strengthen the body of literature on key emerging transportation technologies and inform policymakers and stakeholders to properly prepare cities and the public to welcome these technologies into our transportation system in an efficient, equitable, and complementary way.
