Despite the wealth of folk music traditions in Portugal and the importance of the clarinet in the music of bandas filarmonicas, it is uncommon to find works featuring the clarinet using Portuguese folk music elements. In the interest of expanding this type of repertoire, three new works were commissioned from three different composers. The resulting works are Seres Imaginarios 3 by Luis Cardoso; Delirio Barroco by Tiago Derrica; and Memória by Pedro Faria Gomes. In an effort to submit these new works for inclusion into mainstream performance literature, the author has recorded these works on compact disc. This document includes interview transcripts with each composer, providing first-person discussion of each composition, as well as detailed biographical information on each composer. To provide context, the author has included a brief discussion on Portuguese folk music, and in particular, the role that the clarinet plays in Portuguese folk music culture.

Cognitive Radios (CR) are designed to dynamically reconfigure their transmission and/or reception parameters to utilize the bandwidth efficiently. With a rapidly fluctuating radio environment, spectrum management becomes crucial for cognitive radios. In a Cognitive Radio Ad Hoc Network (CRAHN) setting, the sensing and transmission times of the cognitive radio play a more important role because of the decentralized nature of the network. They have a direct impact on the throughput. Due to the tradeoff between throughput and the sensing time, finding optimal values for sensing time and transmission time is difficult. In this thesis, a method is proposed to improve the throughput of a CRAHN by dynamically changing the sensing and transmission times. To simulate the CRAHN setting, ns-2, the network simulator with an extension for CRAHN is used. The CRAHN extension module implements the required Primary User (PU) and Secondary User (SU) and other CR functionalities to simulate a realistic CRAHN scenario. First, this work presents a detailed analysis of various CR parameters, their interactions, their individual contributions to the throughput to understand how they affect the transmissions in the network. Based on the results of this analysis, changes to the system model in the CRAHN extension are proposed. Instantaneous throughput of the network is introduced in the new model, which helps to determine how the parameters should adapt based on the current throughput. Along with instantaneous throughput, checks are done for interference with the PUs and their transmission power, before modifying these CR parameters. Simulation results demonstrate that the throughput of the CRAHN with the adaptive sensing and transmission times is significantly higher as compared to that of non-adaptive parameters.

Photosystem II (PSII) is a large protein-cofactor complex. The first step in

photosynthesis involves the harvesting of light energy from the sun by the antenna (made

of pigments) of the PSII trans-membrane complex. The harvested excitation energy is

transferred from the antenna complex to the reaction center of the PSII, which leads to

photosynthesis involves the harvesting of light energy from the sun by the antenna (made

of pigments) of the PSII trans-membrane complex. The harvested excitation energy is

transferred from the antenna complex to the reaction center of the PSII, which leads to a

light-driven charge separation event, from water to plastoquinone. This phenomenal

process has been producing the oxygen that maintains the oxygenic environment of our

planet for the past 2.5 billion years.

The oxygen molecule formation involves the light-driven extraction of 4 electrons

and protons from two water molecules through a multistep reaction, in which the Oxygen

Evolving Center (OEC) of PSII cycles through 5 different oxidation states, S0 to S4.

Unraveling the water-splitting mechanism remains as a grant challenge in the field of

photosynthesis research. This requires the development of an entirely new capability, the

ability to produce molecular movies. This dissertation advances a novel technique, Serial

Femtosecond X-ray crystallography (SFX), into a new realm whereby such time-resolved

molecular movies may be attained. The ultimate goal is to make a “molecular movie” that

reveals the dynamics of the water splitting mechanism using time-resolved SFX (TRSFX)

experiments and the uniquely enabling features of X-ray Free-Electron Laser

(XFEL) for the study of biological processes.

This thesis presents the development of SFX techniques, including development of

new methods to analyze millions of diffraction patterns (~100 terabytes of data per XFEL

experiment) with the goal of solving the X-ray structures in different transition states.

The research comprises significant advancements to XFEL software packages (e.g.,

Cheetah and CrystFEL). Initially these programs could evaluate only 8-10% of all the

data acquired successfully. This research demonstrates that with manual optimizations,

the evaluation success rate was enhanced to 40-50%. These improvements have enabled

TR-SFX, for the first time, to examine the double excited state (S3) of PSII at 5.5-Å. This

breakthrough demonstrated the first indication of conformational changes between the

ground (S1) and the double-excited (S3) states, a result fully consistent with theoretical

predictions.

The power of the TR-SFX technique was further demonstrated with proof-of principle

experiments on Photoactive Yellow Protein (PYP) micro-crystals that high

temporal (10-ns) and spatial (1.5-Å) resolution structures could be achieved.

In summary, this dissertation research heralds the development of the TR-SFX

technique, protocols, and associated data analysis methods that will usher into practice a

new era in structural biology for the recording of ‘molecular movies’ of any biomolecular

process.

Improving the safety of roads has traditionally been approached by governmental agencies including the National Highway Traffic Safety Administration and State Departments of Transporation. In past literature, automobile crash data is analyzed using time-series prediction

37,461 automobile accident fatalities occured in the United States in 2016 ("Quick Facts 2016", 2017). Improving the safety of roads has traditionally been approached by governmental agencies including the National Highway Traffic Safety Administration and State Departments of Transporation. In past literature, automobile crash data is analyzed using time-series prediction technicques to identify road segments and/or intersections likely to experience future crashes (Lord & Mannering, 2010). After dangerous zones have been identified road modifications can be implemented improving public safety. This project introduces a historical safety metric for evaluating the relative danger of roads in a road network. The historical safety metric can be used to update routing choices of individual drivers improving public safety by avoiding historically more dangerous routes. The metric is constructed using crash frequency, severity, location and traffic information. An analysis of publically-available crash and traffic data in Allgeheny County, Pennsylvania is used to generate the historical safety metric for a specific road network. Methods for evaluating routes based on the presented historical safety metric are included using the Mann Whitney U Test to evaluate the significance of routing decisions. The evaluation method presented requires routes have at least 20 crashes to be compared with significance testing. The safety of the road network is visualized using a heatmap to present distribution of the metric throughout Allgeheny County.

Investment real estate is unique among similar financial instruments by nature of each property's internal complexities and interaction with the external economy. Where a majority of tradable assets are static goods within a dynamic market, real estate investments are dynamic goods within a dynamic market. Furthermore, investment real estate, particularly commercial properties, not only interacts with the surrounding economy, it reflects it. Alive with tenancy, each and every commercial investment property provides a microeconomic view of businesses that make up the local economy. Management of commercial investment real estate captures this economic snapshot in a unique abundance of untapped statistical data. While analysis of such data is undeniably valuable, the efforts involved with this process are time consuming. Given this unutilized potential our team has develop proprietary software to analyze this data and communicate the results automatically though and easy to use interface. We have worked with a local real estate property management and ownership firm, Reliance Management, to develop this system through the use of their current, historical, and future data. Our team has also built a relationship with the executives of Reliance Management to review functionality and pertinence of the system we have dubbed, Reliance Dashboard.

Yellowstone National Park has a vibrant variety of flora, fauna, and hydrothermal systems all collected together in one large and complex system. Studies have been conducted for at least several decades in order to make sense of this system in ways that may be relevant to other similar geologies around the world. The latest update in this ever-ongoing study involves the collection and analysis of water samples from 2016. These samples have been analyzed for conductivity, pH, temperature, dissolved organic carbon, dissolved inorganic carbon, carbon isotopes, dissolved oxygen, ferrous iron, sulfide, silica, and more. While not many trends were found in this data in regards to dissolved organic carbon values, this is a substantial addition to a growing body of information that could yield more impressive information in times to come. In addition, factors that have yet to analyzed for this 2016 data, such as concentrations of metals and metalloids, may provide some insights when put through a chloride vs sulfate framework to separate out different reaction regions.

This project includes a recording and performance guide for three newly commissioned pieces for the clarinet. The first piece, shimmer, was written by Grant Jahn and is for B-flat clarinet and electronics. The second piece, Paragon, is for B-flat clarinet and piano and was composed by Dr. Theresa Martin. The third and final piece, Duality in the Eye of a Bovine, was written by Kurt Mehlenbacher and is for B-flat clarinet, bass clarinet, and piano. In addition to the performance guide, this document also includes background information and program notes for the compositions, as well as composer biographical information, a list of other works featuring the clarinet by each composer, and transcripts of composer and performer interviews. This document is accompanied by a recording of the three pieces.

Each of these new pieces use contemporary clarinet techniques, including electronics, prerecorded sounds, multiphonics, circular breathing, multiple articulation, demi-clarinet, and the clari-flute. The repertoire composed includes Grant Jahn’s Duo for Two Clarinets, Reggie Berg’s Funkalicious for Clarinet and Piano, Rusty Banks’ Star Juice for Clarinet and Fixed Media, and Chris Malloy’s A Celestial Breath for Clarinet and Electronics. In addition to the musical commissions, this project also includes interviews with the composers indicating how they wrote these works and what their influences were, along with any information pertinent to the performer, professional recordings of each piece, as well as performance notes and suggestions.
