Mathematical modeling of infectious diseases can help public health officials to make decisions related to the mitigation of epidemic outbreaks. However, over or under estimations of the morbidity of any infectious disease can be problematic. Therefore, public health officials can always make use of better models to study the potential implication of their decisions and strategies prior to their implementation. Previous work focuses on the mechanisms underlying the different epidemic waves observed in Mexico during the novel swine origin influenza H1N1 pandemic of 2009 and showed extensions of classical models in epidemiology by adding temporal variations in different parameters that are likely to change during the time course of an epidemic, such as, the influence of media, social distancing, school closures, and how vaccination policies may affect different aspects of the dynamics of an epidemic. This current work further examines the influence of different factors considering the randomness of events by adding stochastic processes to meta-population models. I present three different approaches to compare different stochastic methods by considering discrete and continuous time. For the continuous time stochastic modeling approach I consider the continuous-time Markov chain process using forward Kolmogorov equations, for the discrete time stochastic modeling I consider stochastic differential equations using Wiener's increment and Poisson point increments, and also I consider the discrete-time Markov chain process. These first two stochastic modeling approaches will be presented in a one city and two city epidemic models using, as a base, our deterministic model. The last one will be discussed briefly on a one city SIS and SIR-type model.

This thesis focuses on sequencing questions in a way that provides students with manageable steps to understand some of the fundamental concepts in discrete mathematics. The questions are aimed at younger students (middle and high school aged) with the goal of helping young students, who have likely never seen discrete mathematics, to learn through guided discovery. Chapter 2 is the bulk of this thesis as it provides questions, hints, solutions, as well as a brief discussion of each question. In the discussions following the questions, I have attempted to illustrate some relationships between the current question and previous questions, explain the learning goals of that question, as well as point out possible flaws in students' thinking or point out ways to explore this topic further. Chapter 3 provides additional questions with hints and solutions, but no discussion. Many of the questions in Chapter 3 contain ideas similar to questions in Chapter 2, but also illustrate how versatile discrete mathematics topics are. Chapter 4 focuses on possible future directions. The overall framework for the questions is that a student is hosting a birthday party, and all of the questions are ones that might actually come up in party planning. The purpose of putting it in this setting is to make the questions seem more coherent and less arbitrary or forced.

Persistence theory provides a mathematically rigorous answer to the question of population survival by establishing an initial-condition- independent positive lower bound for the long-term value of the population size. Persistence theory provides a mathematically rigorous answer to the question of population survival by establishing an initial-condition- independent positive lower bound for the long-term value of the population size. This study focuses on the persistence of discrete semiflows in infinite-dimensional state spaces that model the year-to-year dynamics of structured populations. The map which encapsulates the population development from one year to the next is approximated at the origin (the extinction state) by a linear or homogeneous map. The (cone) spectral radius of this approximating map is the threshold between extinction and persistence. General persistence results are applied to three particular models: a size-structured plant population model, a diffusion model (with both Neumann and Dirichlet boundary conditions) for a dispersing population of males and females that only mate and reproduce once during a very short season, and a rank-structured model for a population of males and females.

This study contributes to the ongoing discussion of Mathematical Knowledge for Teaching (MKT). It investigates the case of Rico, a high school mathematics teacher who had become known to his colleagues and his students as a superbly effective mathematics teacher. His students not only developed excellent mathematical skills, they also developed deep understanding of the mathematics they learned. Moreover, Rico redesigned his curricula and instruction completely so that they provided a means of support for his students to learn mathematics the way he intended. The purpose of this study was to understand the sources of Rico's effectiveness. The data for this study was generated in three phases. Phase I included videos of Rico's lessons during one semester of an Algebra II course, post-lesson reflections, and Rico's self-constructed instructional materials. An analysis of Phase I data led to Phase II, which consisted of eight extensive stimulated-reflection interviews with Rico. Phase III consisted of a conceptual analysis of the prior phases with the aim of creating models of Rico's mathematical conceptions, his conceptions of his students' mathematical understandings, and his images of instruction and instructional design. Findings revealed that Rico had developed profound personal understandings, grounded in quantitative reasoning, of the mathematics that he taught, and profound pedagogical understandings that supported these very same ways of thinking in his students. Rico's redesign was driven by three factors: (1) the particular way in which Rico himself understood the mathematics he taught, (2) his reflective awareness of those ways of thinking, and (3) his ability to envision what students might learn from different instructional approaches. Rico always considered what someone might already need to understand in order to understand "this" in the way he was thinking of it, and how understanding "this" might help students understand related ideas or methods. Rico's continual reflection on the mathematics he knew so as to make it more coherent, and his continual orientation to imagining how these meanings might work for students' learning, made Rico's mathematics become a mathematics of students--impacting how he assessed his practice and engaging him in a continual process of developing MKT.

In this thesis, I investigate the C*-algebras and related constructions that arise from combinatorial structures such as directed graphs and their generalizations. I give a complete characterization of the C*-correspondences associated to directed graphs as well as results about obstructions to a similar characterization of these objects for generalizations of directed graphs. Viewing the higher-dimensional analogues of directed graphs through the lens of product systems, I give a rigorous proof that topological k-graphs are essentially product systems over N^k of topological graphs. I introduce a "compactly aligned" condition for such product systems of graphs and show that this coincides with the similarly-named conditions for topological k-graphs and for the associated product systems over N^k of C*-correspondences. Finally I consider the constructions arising from topological dynamical systems consisting of a locally compact Hausdorff space and k commuting local homeomorphisms. I show that in this case, the associated topological k-graph correspondence is isomorphic to the product system over N^k of C*-correspondences arising from a related Exel-Larsen system. Moreover, I show that the topological k-graph C*-algebra has a crossed product structure in the sense of Larsen.

The theory of geometric quantum mechanics describes a quantum system as a Hamiltonian dynamical system, with a projective Hilbert space regarded as the phase space. This thesis extends the theory by including some aspects of the symplectic topology of the quantum phase space. It is shown that the quantum mechanical uncertainty principle is a special case of an inequality from J-holomorphic map theory, that is, J-holomorphic curves minimize the difference between the quantum covariance matrix determinant and a symplectic area. An immediate consequence is that a minimal determinant is a topological invariant, within a fixed homology class of the curve. Various choices of quantum operators are studied with reference to the implications of the J-holomorphic condition. The mean curvature vector field and Maslov class are calculated for a lagrangian torus of an integrable quantum system. The mean curvature one-form is simply related to the canonical connection which determines the geometric phases and polarization linear response. Adiabatic deformations of a quantum system are analyzed in terms of vector bundle classifying maps and related to the mean curvature flow of quantum states. The dielectric response function for a periodic solid is calculated to be the curvature of a connection on a vector bundle.

The Quantum Harmonic Oscillator is one of the most important models in Quantum Mechanics. Analogous to the classical mass vibrating back and forth on a spring, the quantum oscillator system has attracted substantial attention over the years because of its importance in many advanced and difficult quantum problems. This dissertation deals with solving generalized models of the time-dependent Schrodinger equation which are called generalized quantum harmonic oscillators, and these are characterized by an arbitrary quadratic Hamiltonian of linear momentum and position operators. The primary challenge in this work is that most quantum models with timedependence are not solvable explicitly, yet this challenge became the driving motivation for this work. In this dissertation, the methods used to solve the time-dependent Schrodinger equation are the fundamental singularity (or Green's function) and the Fourier (eigenfunction expansion) methods. Certain Riccati- and Ermakov-type systems arise, and these systems are highlighted and investigated. The overall aims of this dissertation are to show that quadratic Hamiltonian systems are completely integrable systems, and to provide explicit approaches to solving the time-dependent Schr¨odinger equation governed by an arbitrary quadratic Hamiltonian operator. The methods and results established in the dissertation are not yet well recognized in the literature, yet hold for high promise for further future research. Finally, the most recent results in the dissertation correspond to the harmonic oscillator group and its symmetries. A simple derivation of the maximum kinematical invariance groups of the free particle and quantum harmonic oscillator is constructed from the view point of the Riccati- and Ermakov-type systems, which shows an alternative to the traditional Lie Algebra approach. To conclude, a missing class of solutions of the time-dependent Schr¨odinger equation for the simple harmonic oscillator in one dimension is constructed. Probability distributions of the particle linear position and momentum, are emphasized with Mathematica animations. The eigenfunctions qualitatively differ from the traditional standing waves of the one-dimensional Schrodinger equation. The physical relevance of these dynamic states is still questionable, and in order to investigate their physical meaning, animations could also be created for the squeezed coherent states. This will be addressed in future work.

The Mathematical and Theoretical Biology Institute (MTBI) is a summer research program for undergraduate students, largely from underrepresented minority groups. Founded in 1996, it serves as a 'life-long' mentorship program, providing continuous support for its students and alumni. This study investigates how MTBI supports student development in applied mathematical research.

The Mathematical and Theoretical Biology Institute (MTBI) is a summer research program for undergraduate students, largely from underrepresented minority groups. Founded in 1996, it serves as a 'life-long' mentorship program, providing continuous support for its students and alumni. This study investigates how MTBI supports student development in applied mathematical research. This includes identifying of motivational factors to pursue and develop capacity to complete higher education.

The theoretical lens of developmental psychologists Lev Vygotsky (1978, 1987) and Lois Holzman (2010) that sees learning and development as a social process is used. From this view student development in MTBI is attributed to the collaborative and creative way students co-create the process of becoming scientists. This results in building a continuing network of academic and professional relationships among peers and mentors, in which around three quarters of MTBI PhD graduates come from underrepresented groups.

The extent to which MTBI creates a Vygotskian learning environment is explored from the perspectives of participants who earned doctoral degrees. Previously hypothesized factors (Castillo-Garsow, Castillo-Chavez and Woodley, 2013) that affect participants’ educational and professional development are expanded on.

Factors identified by participants are a passion for the mathematical sciences; desire to grow; enriching collaborative and peer-like interactions; and discovering career options. The self-recognition that they had the ability to be successful, key element of the Vygotskian-Holzman theoretical framework, was a commonly identified theme for their educational development and professional growth.

Participants characterize the collaborative and creative aspects of MTBI. They reported that collaborative dynamics with peers were strengthened as they co-created a learning environment that facilitated and accelerated their understanding of the mathematics needed to address their research. The dynamics of collaboration allowed them to complete complex homework assignments, and helped them formulate and complete their projects. Participants identified the creative environments of their research projects as where creativity emerged in the dynamics of the program.

These data-driven findings characterize for the first time a summer program in the mathematical sciences as a Vygotskian-Holzman environment, that is, a `place’ where participants are seen as capable applied mathematicians, where the dynamics of collaboration and creativity are fundamental components.

Diophantine arithmetic is one of the oldest branches of mathematics, the search

for integer or rational solutions of algebraic equations. Pythagorean triangles are

fourth century; it was an area extensively studied by the great mathematicians of the seventeenth century, including Euler and Fermat.

The modern approach is to treat the equations as defining geometric objects, curves, surfaces, etc. The theory of elliptic curves (or curves of genus 1, which are much used in modern cryptography) was developed extensively in the twentieth century, and has had great application to Diophantine equations. This theory is used in application to the problems studied in this thesis. This thesis studies some curves of high genus, and possible solutions in both rationals and in algebraic number fields, generalizes some old results and gives answers to some open problems in the literature. The methods involve known techniques together with some ingenious tricks. For example, the equations $y^2=x^6+k$, $k=-39,\,-47$, the two previously unsolved cases for $|k|<50$, are solved using algebraic number theory and the ‘elliptic Chabauty’ method. The thesis also studies the genus three quartic curves $F(x^2,y^2,z^2)=0$ where F is a homogeneous quadratic form, and extend old results of Cassels, and Bremner. It is a very delicate matter to find such curves that have no rational points, yet which do have points in odd-degree extension fields of the rationals.

The principal results of the thesis are related to surfaces where the theory is much less well known. In particular, the thesis studies some specific families of surfaces, and give a negative answer to a question in the literature regarding representation of integers n in the form $n=(x+y+z+w)(1/x+1/y+1/z+1/w).$ Further, an example, the first such known, of a quartic surface $x^4+7y^4=14z^4+18w^4$ is given with remarkable properties: it is everywhere locally solvable, yet has no non-zero rational point, despite having a point in (non-trivial) odd-degree extension fields of the rationals. The ideas here involve manipulation of the Hilbert symbol, together with the theory of elliptic curves.

The Visceral Leishmaniasis (VL) is primarily endemic in five countries, with India and Sudan having the highest burden. The risk factors associated with VL are either unknown in some regions or vary drastically among empirical studies. Here, a dynamical model, motivated and informed by field data from the literature, is analyzed and employed to identify and quantify the impact of region dependent risks on the VL transmission dynamics. Parameter estimation procedures were developed using model-derived quantities and empirical data from multiple resources. The dynamics of VL depend on the estimates of the control reproductive number, RC, interpreted as the average number of secondary infections generated by a single infectious individual during the infectious period. The distribution of RC was estimated for both India (with mean 2.1 ± 1.1) and Sudan (with mean 1.45 ± 0.57). This suggests that VL can be established in naive regions of India more easily than in naive regions of Sudan. The parameter sensitivity analysis on RC suggests that the average biting rate and transmission probabilities between host and vector are among the most sensitive parameters for both countries. The comparative assessment of VL transmission dynamics in both India and Sudan was carried out by parameter sensitivity analysis on VL-related prevalences (such as prevalences of asymptomatic hosts, symptomatic hosts, and infected vectors). The results identify that the treatment and symptoms’ developmental rates are parameters that are highly sensitive to VL symptomatic and asymptomatic host prevalence, respectively, for both countries. It is found that the estimates of transmission probability are significantly different between India (from human to sandflies with mean of 0.39 ± 0.12; from sandflies to human with mean 0.0005 ± 0.0002) and Sudan (from human to sandflies with mean 0.26 ± 0.07; from sandflies to human with mean 0.0002 ± 0.0001). The results have significant implications for elimination. An increasing focus on elimination requires a review of priorities within the VL control agenda. The development of systematic implementation of con­trol programs based on identified risk factors (such as monitoring of asymptomatically infected individuals) has a high transmission-blocking potential.
